According to police, the incidents occurred at around 8.30pm on Friday night.
The building housing the HIV support unit and the student residence affairs office were attacked as students continued their protest demanding free education.
Police spokesperson Brigadier Sally de Beer says two cases of arson were being investigated.
She said no arrests had been made and no one was injured in the blazes, which were extinguished.
Another two unused petrol bombs had been found nearby and removed by police.
No reports of violence were received over the weekend as members of the public order policing unit were monitoring the situation on the campus.
